I'm starting reassembly on my engine and from the looks of it, the
cleaning, inspection and alodining process has left some crud in the 1/2
x 20 and 3/8 x 24 cylinder stud threads. Is this a wire brush job? or
can I chase them out with the appropriate threading die? I spun a
couple of the old hold down nuts on for each size, and they go on
smoothly, but I'm suspicious of the gunk. Sorry if this is redundant.

GOOD GAWD

Please don’t ever chase male threads with a die on anything that has a remote possibility of getting off the ground. Most all engine studs and aircraft hardware (and lately even common hardware store hardware) have rolled threads which significantly increases their resistance to fatigue. If a threading die is used to clean male threads, a small amount of metal will be removed at the thread root, causing stress risers in the bolts at their weakest (narrowest) point.
